Well...steps to reproduce is... (lang is ja_JP):

1. Download and open .po file.

2. Change plural-form in the header from:

nplurals=1; plural=0;

to:

nplurals=2; plural=(n != 1); /* not standard of ja_JP */

And edit translation of plural strings according to plural-form:

nplurals=2; plural=(n != 1);

msgid "%s feed"
msgid_plural "%s feeds"
msgstr[0] "%s XXXX"
msgstr[1] "%s XXXX"

msgid "Next item"
msgid_plural "Next %s items"
msgstr[0] "YYYY ZZZZ"
msgstr[1] "YYYY %s ZZZZ"

3. Save and upload the .po file:

4. Edit the translation of pluralized string on Pootle online editor

from:

msgid "%s feed"
msgstr "%s XXXX"

to:

msgstr "%s WWWW"

5. Submit translation

 

.po file is force changed by Pootle as follow:

Plural-Forms: nplurals=1; plural=0; ←<1>

msgid "%s feed"
msgid_plural "%s feeds"
msgstr[0] "%s WWWW"      ←<2>

msgid "Next item"
msgid_plural "Next %s items"
msgstr[0] "YYYY ZZZZ"
msgstr[1] "YYYY %s ZZZZ" ←<3>

<1> plural-from is overwritten to standard of ja_JP.

<2> Edited translation on Pootle is changed according to the <1> (drop msgstr[1]).

<3> Any other translation of pluralized strings are not changed (msgstr[1] is remaining).

 

In the result, .po file is broken.

I see. 

I think the Pootle is following/editing strings to the default plural forms for this language when you edit/save strings inside pootle.

Which in your case is causing issues with the .po file later when you use it.  

I can try changing the plural form inside Pootle for the ja_JP project but i'm not sure what will happen.

If it means that the forcibly changing plural-form feature can be disabled, I'd like to do that.

If not (still forcibly keep one of other form in Pootle), no thank you :)

(I believe such as configurations should be under control of translators:()

I can try changing the Plural Equation for the Ja language and using yours but i can't disable it.  

Also i'm not sure (since yours is not default one), what will happen with the already translated strings

After last update of pootle?

.po file header values seem to be reverted to initial place holders when uploaded (or downloaded?) as follows.

Is it problem? or pootle ignores such as properties from uploaded .po files?
